Fine-tuning your scene hierarchy can be challenging for new Maya users if you are not used to working in layers. WebI usually delete all of those faces, then Fill Hole to make a massive ngon then use Multi-Cut to start joining edges on opposite sides, starting with the mid vertices on top/bottom and left/right. There is also a quicker way if your cylinder has 8, 16, 32 etc. sides, which again I usually try and stick to where I can.
